It's almost a dead heat for me. MOSs problems were more spread out while SRs were more fundamental. I think MOSs were more easily fixable though. They both tried some new stuff though and even though it didn't always work I respect taking chances.

My gut reaction is to vote MoS, but you know what's funny?
When I first saw SR, I thought it was great. Sure, I wish Lex was more the contemporary version and I wished there would've been a supervillain, but I loved it.
Saw it 3-4 times in the theater.
Then after it came out on video, it's flaws became more glaring and I don't like it as much.
With MoS, I didn't walk out loving it but I did consider it an improvement over SR. But I guess you could say I enjoyed SR more on initial viewing, which is weird to say.
I've still only seen MoS once, so I wonder---with repeat viewings---where I will rank it once the excitement wears off.
Still, I think I'm voting MoS.

Sticking to the Donnerverse is not what hurt SR, IMO.
It was a combination of: a) rehashing the real estate scheme b) not updating Luthor to the CEO/Gordon Gekko type c) no supervillain d) not enough action to balance out the drama
He should've taken more of the Incredible Hulk approach.

Grammar is important. But to answer the original question, I think MOS has fewer problems.
MOS's only big problem going forward is if they try to sell the audience that Clark can still maintain a secret identity. It looks like it has to be an Iron Man-like situation because Clark/Kal-El has all but given away his identity to the whole world. It'd be a gigantic plot hole if it's not common knowledge that Clark Kent = Superman in the sequel.
With SR, its big problem would be the continued baggage of Lois with another guy, and especially the child. No sequel of SR could be its own thing because it would be stuck with having to continue that plotline, unless they write it out like a TV show or Alien 3. Seeing a "you are not the father" situation with Richard White in a superhero movie would be a joke.

I agree, the grammar was poor. It should indeed have been "fewer" and not "less."

Even though I enjoyed MoS more than I enjoyed SR, I have a hunch that SR is going to fare better in the years/decades to come.
I suspect that in 15-20 years time, SR is going to be like OHMSS. People are going to revisit it and rediscover it. Bizarrely, I think it may even end up as a cult classic. It will have a place in history, like OHMSS or Somewhere in Time.
On the other hand, I don't really see MoS as having a significant place in movie history. 15-20 years from now, people will probably think of it the way we now think of Independence Day.
